like which ones? all I have come across is some scripts like Acers crafter to freeze the client when not setup properly

Could possibly be using

System.exit()

When Cancel or Exit listener is called, you would have to ask the script writer.

Nope, they are setting the default close operation of the JFrame to JFrame.EXIT_ON_CLOSE instead of JFrame.DISPOSE_ON_CLOSE.

Shudsy's Orber does this IIRC if anyone wants to try and find the reason to why it does this. 

Its as villius said just scripters not using dispose - setDefaultCloseOperation(JFrame.DISPOSE_ON_CLOSE);
