Does anyone know the reason for this? Why is the Jagex launcher client better at detecting autoclickers/AHK scripts?

I assume the jagex client you mean their official c++ client right? and the ban rates are almost nihil on that as far as we tested on the new client. Not sure how AHK or auto clicking works on that part
