Having folders within the scripts folder can cause things like this, remove all the folders and just have .jar files within the folder.

One of your scripts may be corrupt.

Move them all out of the folder, & then move them back in 1 by 1, while hitting refresh on the script manager until they start to mess up again & then you'll know which one is causing the problems

I'm assuming it's fire's scripts though. They used to cause issues for me too.
