Hacked - What to look for now?

So today after 9 years of playing it appears I've been hacked for the first time. I've been botting laws and, when the client's break sequence started, I went to log in for a minute to check my progress.

 

I log on and everything of mine that had value is cleared out.

 

Here's what I've done so far:

 

1. Scanned my computer with Malwarebytes Pro. Full scan came up  with 0 malicious files

2. Changed password

3. Sent a message to Jagex to confirm that it was in fact an unknown IP that accessed my account and not someone on my network(yet to see a response)

4. Ruled out the script I was using by having Alek check it out.

 

I'm not stupid enough to get phished, but just to be sure I went through my history and no unusual sites were there. In addition to this I'm using LastPass, so on the off chance that I was sent to a phishing site I wouldn't have signed in anyway.

 

For playing RS I use the official client and Orion. And, finally, it should be noted that the ONLY place I used the email that I have as a login for my account is on the Runescape site. It was created specifically for that purpose.

 

Anyone have any ideas what I should be looking for or what it could be? I don't want to start rebuilding until I figure out what it was.

The password used for the account itself is a brand new one, but for the email it was a password I've been using for awhile. But since the password wasn't actually changed I don't think they needed access to the email.
