Everytime I start up the bot, everything looks alright, but when I am digging around in the settings menu, the script menu or wanna stop/pause/start my bot, the UI keeps glitching about.

Last time I had this downgrading (strangely enough) helped. I was on java 9 though, if you're on 8 downloading probably wont do anything. 
Remove any old versions that are installed at the same time as the version you're using, and see if different versions work for you.
